Symptom

Whole Scan Images created for EDF composites from multi-layer scans do not appear to stitch correctly. There are gaps above and beside many of the fields (as shown).

Cause

The most likely cause is the EDF software is cropping the output fields. This can cause the gap problems you are experiencing.
